Thanks this is great info. BTW, I adore the covers to your Creepy Hollow series. They look like great books (I'm going to check them out!) Do you work with a specific cover artist?

I read this article soon after it was posted and decided to publish with Smashwords which I have now done. I'm now re-reading the post with more understanding, but I'm still confused over whether you have to unpublish completely with Smashwords before you can publish with amazon or if you just uncheck the mobi

You only have to unpublish with Smashwords if you want to publish on Amazon's KDP Select program. (That's where your ebook is made available in the Amazon Prime Kindle Owners' Lending Library, and each time your ebook is borrowed you get a certain percentage of an overall "pot" of money)
If you're not going to enroll in KDP Select (just normal Amazon ebook upload), then it's fine to leave your ebook on Smashwords. You don't have to uncheck the mobi format either. What you can do is go to the Channel Manager, scroll down the page and tick "opt out" underneath the Amazon option. I don't think it's compulsory to do that, but it's not necessary to ship a version to Amazon if you're publishing separately on Amazon.
